not exactly sure what you mean.. rules are for generating "random" order of a chord progression.. already existing midi notes will generate an already existing progression, because there is a existing pattern.
If you mean something generated from audio to midi, or, hooking up a guitar to a vst that converts audio to midi, the only thing you can do to clean that is by manually editing the file.

I use Melody Scanner to get a rough MIDI-Transcription of a song I like.

Find a song and the auto-transcribed MIDI file here:

But the MIDI file is far from perfect, as You surely see.
There might be a mix of lead/rhythm guitar or perhaps other instruments.
Can I use Rapid Composer and the rules that it has for scales/melodies/etc. to filter out “the noise” I get in rough MIDI file from Melody Scanner and produce something useful/melodic/playable?

no, you wouldn't be able to do that... you have to manually edit that..
