Sonar X3 rocks.
It is the most stable, fluid release yet and Cakewalk had been fairly aggressive at hunting down issues that are brought to their attention.
So if you are having issues please report them or make suggestions.

Here is a list of known Sonar X3 issues (or at least know by me) that affect custom plug-in menus.
This issues are not listed in any particular order.
Issue #1
Plug-ins Missing from Custom Menus
Issues was regarding upgrading X2 layouts and using them in X3.
The upgraded menus are missing VST3 plugins because of a bug related to the new hide matching VST2 plug-ins setting, which they found on 11/03, and it will be fixed in the X3c patch.
In the meantime the recommendation is that you edit your custom menus and make sure that you are using only the VST3 versions of plug-ins (where you have both VST2 & VST3) in your plug-in menus.

Issue #2
Cannot combine Waves VST2 and VST3 Plug-ins during same Sonar session
From Cakewalk Knowledgebase
I seem to recall reading that Waves announced that they have stopped development on VST2 plugins?
If true then this issue will probably not be fixed.

From Cakewalk Knowledgebase
Status:Mixing Waves VST2 and VST3 Plugins Not Supported
The information in this article applies to:
* SONAR X3 Producer
* SONAR X3 Studio
* SONAR X3
Running both VST2 and VST3 versions of Waves plug-ins in the same SONAR session is currently not supported by Waves. Mixing and matching VST2 and VST3 plugins will likely result in the plugins crashing or the UI not drawing.
A mix of VST2 and VST3 Waves plugins can happen under the following scenarios:
You have "Replace VST2 Plugins when opening projects" (under Edit > Preferences > File - VST Settings) turned off, open a project containing VST2 versions of Waves plugins and later add a VST3 Waves plugin
You have "Hide Related VST2 Plugins" disabled (under Edit > Preferences > File - VST Settings) and open both VST2 and VST3 plugins
Note that this limitation applies to all projects that are open in SONAR not just mixing and matching in the same project. Additionally if you are experiencing Waves plugin parameters being lost, make sure you have the SONAR X3b update installed.

Issue #3
There still is a maximum plug-in limit for plug-in instruments (VSTi/DXi) in X3
Limit is still 255 synth plug-ins. Bug has been identified and fixed.
From Cakewalk Sonar forum thread:
WOOT WOOT 1272 VSTs for The Bapu in X3
and here's the post with resolution
