Why is bounce in place not sample accurate?

Are you sure ? I think it is most likely a problem with the sandbox mode, because I found that the audio rendered in different sandbox modes is completely different.

Yes. Note you have to make a change to the sample as the OP says, so the issue is a bit subtle. A video showing the process and result:

bounce in place does a lot of weird things. sometimes when I bounce a drum loop, the first hit is like faded.
or a limited sample is clipping over 0db after bounce. This is such a big problem for me that Iam thinking about to switch DAW at the moment.

Have you any of you noticed this issue with regular Bounce? (to a new track) Personally I haven't and that's what I use. Just curious.

Recordings and Bouncings are not affected by autofade. They arent what Bitwig calls "Audio-Edits" in its Autofade settings. Audio Edits are a very limited category, like Splitting.
Actually, i was filing a feature request to Bitwig some weeks ago, to please include a second Autofade setting, which affects recordings. Which is really necessary for live performance, to get rid of harsh "blips/clicks" at the beginning of clips in the Launcher. (When recording long sustained notes which already play before hitting record!) Ableton has a "FADE" Button in each Clip for that purpose, which is turned on by default.

I tried to reproduce what you did there. Things seem even more interesting. I run the bounced clip and the original one with polarity inverted in one bar loop. 4 out of 5 iterations they don't cancel each other and there is sound but every fifth loop iteration it's complete silence like it should be in the first place! I also tried to compensate for phase shift you showed with the Time Shift device on the bounced clip. Now it's 4/5 silence and every 5th it produces sound! How is that even possible. Phase depends on transport or what.

Oh wow I just noticed this too, and it's even in the video and I didn't realize it. Every so often it does cancel.
