Why does it sound "out-of-tune"?

While most of the time I get great results working with Rapid Composer now, for some songs it will not work and the result sounds totally "out-of-tune".

In my process I analyze the chord progression with Decoda or Cubase.
Then I import the chord progression in RC and use the generators.

Can someone explain to me what the cause could be?
