It seems to me that when I switch between Midi effects it should be that when one effect midi play the other are turned off and now it's just that they all play at once.

Ok, so you need to describe the situation in more detail. For example:
- if you're switching Note FX while sustained note is being played, then obviously 'old' FX will still play for the remainder of the note and 'new' one will be applied to new incoming MIDI notes,
- if 1st layer plays chords and 2nd plays arpeggio, then switching from 1st to the 2nd will likely have both the last chord and the arpeggio audible at the same time for the release of the notes,
Without understanding the scenario it's hard to confirm if it's a bug or not.

Situation 1
Midi note selektor
Layer 1 - plugin ( riffer )
Layer 2 - plugin ( HY-SEQ16x3v2 )
in this situation, when we give Play patterny, they generate simultaneously, and should play one at a time and unfortunately they play two at a time
Arp works fine because is not generative midi plugin

Ok, so that might be a bug indeed (assuming further selectors aren't nested in note FX selector).
Have you mailed beta@bitwig.com with examples how to replicate that?
