I may have found a bug, I select 3 band compressor from the dynamics preset menu and its not adjusting the latency properly.
What I did was insert 2 same tracks (used 2 daw's reaper and samplitude) and inserted one the Apqualizer2, eq presets seem fine but compressors seems to have a problem.
Also is there a global input gain?

There is no global input gain so far. You could use a low shelfing filter at a very high freq (above half your samplerate) to boost the signal more if you need that. Mathematically it won't make a difference whether you use input or output gain as long as processing is linear (which it is in apQualizr2). So if your level is low, just draw the analyzer view down to see your signal and boost the output if you need to bring up the level.
About latency.. Compensation is definitely implemented, but some host need a transport reset (stopping and restarting playback) to pick up changed latency. And some hosts might be broken for whatever reason.. which brings me to: What os and host are you using?
