I have been trying to make one of these for a long time. Some examples:

For being a fairly popular sound, I have never found any presets like them (I have never been able to make anything similar either, but I'm not a good sound designer).
I know in some of these songs they might be sampled, but someone made the sounds at least.
How do you make a typical 90s deep house organ?

I have seen that, since its one of the first results on google and I've been googling for months. It's slightly similar (more similar when playing chords on low notes, but still can't get it to sound like in the songs), but not really what I want (I think, but you might be able to make sound like in the songs if you change the right things). It's a good sound in any case.

It sounds to me like, what you're looking for is
-drawbar organ centering on low and high drawbars. It's mostly low ones, but with a touch of the high ones, especially the black drawbars (odder harmonics, not just octaves). Not much, just a trace for atmosphere
-leslie cabinet, low speed or stopped
There's no question that the sounds you're hearing are amped and miked. They might not be doing the 'whirling leslie' vibrato thing, but that's an amp sound. Rather than looking to do it with choruses and delays first, go for some kind of amp simulation on a really deep bassy organ sound (with few harmonics) and then back off the 'overdrive' on the sim until it just barely warms up the sound, and you should be on your way

For starting point please check Korg M1 as usual suspect.

Another thing is an 4op FM synthesizer with good quality Organ presets

Software wise - get korg M1 vst and any FM synth with at least 4 ops (FM8 is way to go)

Two main ways:
Use a sample from someone else - research what the popular 90s house sample packs were around then. Don't be shy about using samples - a lot more producers than you reckon did and still do use and abuse samples - it's what you do with them that counts. If you find the popular house packs of the time, it's amazing how many sounds you'll find that you know. It's one of those "magic ruining" moments.
Or
Use the M1 VST - hit "prog" mode, init the patch, load a osc and go through the organs. Adjust filter, run through some distortion for grit/MPC feel, endless houzhouzhouz
